So if you're missing only a few Shrines, you can just count them on your map to find out whether you're missing some on the surface or in the Sky Islands. Hard to tell, but the reference image has a shrine there, and it looks like it should be just a tiny bit above where your purple marker is. Attached are my screenshots.
