I figured it out last night. Writing this out for anyone whose mod doesn’t work due to patching both exe files rather than one. This is also a way to completely uninstall the mod (if you skip step 6 obvs) delete the dx11 exe, the non-dx11 exe, both backups and the mods folder Verify the integrity of your game files in steam

Bg3 mod manager will give you the least headache. Multiple mods specify they will not help with vortex trouble shooting. Apparently vortex works with bg3 now but either at your own risk. Open mod zip/winrar file, and locate the .Pak file within the mod file. Drag the .Pak file into the load order. TIPS. Abandon the info.json file, you don't need it in your mods folder. Do not place the .Pak files into folders inside this folder, the mod won't be able to be read. Do not drag the RAR file into the Baldur's Gate 3 > Mods folder.

If you get that, at least one of your mods in invalid, meaning it's not supported by (this version of) BG3. Also check on the load order page that the mods are all enabled.
