Another option if the save files are truly gone is to ask somebody here or search for a save file for BOTW, you can also use save editors. Next time make a backup that is external maybe, hope it works out for you some way. Make a fresh istall, update the game and dlc's and only move your mlc01 usr save file.
TL;DR- delete everything ToK related, move save data for BoTW onto system hard drive (make sure it isn't on micro SD) and start over on ToK.
