Z1 tune.
The tuners at Z1 provided me with an 87 Performance Tune for my 09 Xterra and let me tell you, it's a night and day difference over the factory tune. Throttle response is significantly improved and torque comes on much lower and pulls longer than stock. The process to dial in the tune was super easy and the tuners were great to work with.
Z1 makes a nice stage 2 power package that includes the intake, exhaust, manifold spacer, and tune for about $2K. They show around 30HP increase on the dyno. I also think they are working on a supercharger kit to. If it is just the exhaust you are looking at for HP you might be disappointed without other upgrades.Hands down stillen, tried and true and don't require a tune because they are 2.5". They also don't require you to murder your radiator supports. I am remote tuned by Seb @ speciality z. Z1 3inch intakes. I have z1 3" intakes and I'm ETuned by Seb at specialty Z. Look at enthalpy aswell I would go with whoever is closer between the two. I got a z1 tune after intakes/catback and I had no issues with it, have them doing the tune now whenever I finish the Supercharger install as well. I have a tune from them and am completely happy with it.

I hated both the throttle response and the weird lag when the engine is cold. Fixed a significant portion of it.
